why not try body filler first, then sand it smooth the put the vinyl on.

I just did this today. It turned out OK. I used a pretty cheap vinyl.

I had the peeling & rusting issue on the driver side trim. Only the part under the mirror was still intact. It would have been a very long process to use filler, so I used a razor knife to cut the rubber/plastic down until it was even with the metal for the most part. Of course you have to use sandpaper, vinegar and/or baking soda accordingly to remove the rust and smooth the surface. The surface & bumps you see before laying the vinyl will all be apparent so make it smooth. Make sure to cover all of the metal to hopefully protect the thing from rusting again.

Some of the vertical trim is starting to come off slightly, that will be my next target.

If you want to stay OEM, I sell the vertical trim in excellent shape for $20 each or $50/set of 4.

So not saying this happened or anything but what do you do if one doesn't come off but bends and now won't seal to the car. Not sure if I should just seal it with adhesive or just get a new one but I could find any for sale.

If you bent it, it will never sit right again. Replace it. I have them in all conditions. PM or email andrew.suderman@gmail.com
