Well, the parts store erred and gave me a pump for my 2003 Bonneville SSEi which flows at a higher rate. I’m hesitant about installing it because of this.
Question is - Would it be safe to run this pump or should I go with the one that is specified for the SLE?

Your fuel pressure regulator will bleed off any extra flow and your system should still be at the same pressure. But, I would just get the correct pump if you haven't done the job yet. One less variable if something goes wrong.
