need advice....

Talk about the other 3800 powered GM cars, particularly for items not covered in other sections that may be unique to your year/model, and differ from a Bonneville.

Do you follow are proper torquing procedures?

Did you disconnect the battery?

You may have to let it run for awhile. Take it for a drive around the block. Any codes?

It would have been nice to know that the check engine light had been on, I did forget to ask that. Do not run it with the cel flashing! Get the car scanned and tell us what code you have.

Is it cylinder 6 that is missing part of the injector?

Yes, the codes mean there is a misfire on cylinder #6. Exactly what you stated earlier.

Now you have to figure out what is wrong:
Bad plug wire?
Bad coil?
Malfunction/broken injector?

Depends on which piece is missing. If it's just the piece that holds the o-ring in it should be OK, but what happened the first time Andrew and I did my LIM gaskets is that one of the o-rings got caught and torn when we put the injectors in, because it was missing that plastic piece. Easy way to check is spray some carb cleaner or something similar on that injector while it's running, if it smooths out for a second, that's the culprit.
