Yakima should have something for the Bonneville, they have a few boat options IIRC.

I looked at a whole yakima roof set up for a bike. was easily in the $400-500 range. outrageous.

I'd suggest putting a trailer behind the bonnie instead of the roof rack. Yeah, A kayak is pretty light (like under 50 lbs) but it is a bit unwieldy when trying to plop it up on the roof of the car. A cheap trailer would make it easier to load and unload it. Also put a box on it for all your wet gear. (And a trailer is one of those items you can use for other things.)

Here's the thing about any kayak carrying option that doens't involve a whole rack system: you're paint is going to HATE you.

My dad got some car-top kayak carriers like this from Dunhams when he bought kayaks for the whole family. They threw them in for free, but they would have been $25. They are simply (2) pieces of High Density foam rubber that are flat or slightly curved on the bottom side that rests on your car roof, and they have a shallow "V" cut in the top where the kayak sits. The foam just sits on your roof and will definitely take it's toll on your paint. Besides that, you will need to tie-down the front and rear of the kayak to something on the front and rear of your car. That means you'll probably be giving your paint some rope burn while you're at it.

Even the inflatable ones will have the same sort of problems.

I'd suggest some sort of trailer like clm2112 said. Otherwise, if you've got the money, (or in my case, if you have multiple uses for it) it may be worth buying a rack system from Thule or Yakima.
