Do you have the manual or automatic system? Was the battery disconnected during any of your tests? The 2000+s do not use vacuum actuators. They are all electronic. It sounds as if your mode actuator has gone bad, and coincidentally decided to do it while working on your other problems.

Do you have two knobs on your hvac panel where you can adjust the termperature for eash side, or do you have knobs to set the fan speed, air direction and one from cold to hot for the temperature?

Do you have digital climate control with the screen that displays temperature, or one with just knobs and buttons? I think this is a coincidence, not anything to do with your MAF/IAT issue.
