You will need to swap everything from the heads up on the NA block and get a custom tune because the non-supercharged engine has higher compression.

If you have the whole car, you may was well just drop the subframe with the drivetrain attached, and swap the whole thing. Not only is it a bit more work to fit a supercharger to a NA car, but, you would still be missing out on the strengthened internals of the engine, the proper cooling for the drive train, as well as the HD variant of the transmission, and the gearing that may go with it.

The Series 2 NA engines handle boost just fine, you just have to account for the higher compression ratio. In the 2000+ form there wasn't much of an upgrade for the cooling system, and the HD trans doesn't actually strengthen any of the known weak points of the transmission. And the NA gearing is better as well since it is shorter!

Plus you get to replace a bunch of gaskets and fluids if you do a top swap. It's actually very popular in the w-body world, especially in turbo applications, to go for the NA motor because of some of this stuff. Especially the higher compression.
