Does anyone know why Napa lists a different part number on their Belden wires for a 2000 than on a 2001 and up Bonneville?

They are different wire sets in all brands not just in NAPA Belden.
Look at Rockauto.com and you will see.

I never payed attention to the different part #s until you mentioned it.
I bought the proper set for the 00 and the proper set for the 03.
The routing is same but I noticed that on the 03 the wires on the rear seemed to fit better - maybe slightly longer.
I just thought it was due to variation in brands.

I just finished installing the Belden Premium wires specific to the 2000 and they were EXACTLY the same length as the original wires.
