So I was sitting at a light and all the sudden I got SES and it started to run horribly... I limped home and tested the ignition coils by taking an extra plug wire/spark plug and seeing if I had spark. Two of the ignition coils were fine but one was completely dead. So I replaced it with a brand new one... same issue!!

How is power supplied to the coil? Am I looking at the ignition module this time? What else can I check?

Yup, it's probably the ICM. You can either get one from a Junkyard or harofreak00 should have a couple. OE or AC Delco only.
